Here is how you can encrypt your Navigatrix live system (version 0.4 or later) using Truecrypt:
Instead of the casper-rw and home-rw files, create a casper-rw.tc and home-rw.tc Truecrypt container formated as ext3. Navigatrix will then use those Truecrypt containers instead of the normal casper-rw/home-rw files. In addition to this or instead of this you may also create a CHARTS.tc DOCUMENTS.tc, DOWNLOADS.tc MUSIC.tc PICTURES.tc and/or VIDEOS.tc Truecrypt container inside the main folder of the memory stick (/cdrom if you boot from the stick). This time they have to be formatted as FAT containers so they are compatible to Windows.

This way you have a fully encrypted system. If all conainers have the same password you have to enter it only once when you start the system form the usb memory (.tc containers will be detected automatically). If you enter the wrong password or just hit enter at the password question the system will start without the encrypted data. Just as a normal system. It will even use the normal casper-rw and home-rw if they are on the stick. Make sure the password has more then 2 characters or it wont work.

There is also a special filename "devices.tc". All connected devices with full disk Truecrypt encryption will be decrypted automatically and mounted to "/media/" during boot if you create an empty file with this name on the root folder of the usb memory.

How do I create a casper-rw.tc and home-rw.tc Truecrypt container formated as ext3? What are the benefits of having an encrypted system?

If you use your linux system for online banking, as i do, you may like to encrypt your system. This way you do not have to worry in case you loose the usb memory.
Use the Disk Encrypter Truecypt inside Navigatrix to create the .tc files and reboot from the USB Stick. This way everything will be encrypted.

Thanks David!

I now have it up and running with the encrypted casper-rw.tc and home-rw.tc and it now asks for the password at sign in. Do I need to encrypt the other files as well? Does this take up extra space on the stick?

I'm guessing that if you do this you can just plug in another stick with encrypted folders and they will be mounted to the /media/ during boot?
